Recently the local JD dealership called and informed us that the tractor is in need of a new transmission (been at the dealer for nearly 6 months).

I'm sure that was caused by pulling the cover on without the gears meshed. We are replacing the cover and the gears also because the gears both have some wear lines. My son actually discovered the .015 gap. It's plenty big enough to see light under the straight edge. You were right about the pump being the problem.
