IIRC if it was reflashed to factory and was in limp mode, tuning with some tuners might not take it out of limp mode. You should be able to drive it (if you use ERS "4" so it doesn't try to shift to 5th, and drive gently), but sooner or later it will probably fail completely.

If it tries to shift into 5th (and slips, then aborts) it should set a P0735 fault, and put you into logical limp-in (1st and 4th gears only). If that is what's happening, you probably have a burned OD clutch. But if the TCM is never telling it to shift, then the problem is likely in the PCM (or the throttle or output speed reading).
